I don't mean "graphic content" disturbing, don't bother posting those, I mean there's something very... off psychologically, but you feel strangely compelled to watch it through.
I just watch a fan made music videos for Mr. Bungle's Pink Cigarette (which admittedly, is a pretty weird song to begin with) and I found it to be very strange.
Again, nothing obscene or graphic here, just weird.

Eh, I'd say "Unlike Me" by Kate Havnevick is slightly unsettling/creepy. Really cool imagery, though: two pale white Kate Havnevick's singing in kimonos while submerged underwater. You just have to see it.

I suppose it's sort of gimmicky, and it's pretty well known, but even so, the video for Satisfaction by Benny Benassi always freaks me right the heck out.
That's a strange and/or disturbing song title to begin with.
The actual title is "Can You (Point Your Fingers and Do the Twist)" and it's actually one of my favorites in its non-remixed form. (We'll be dancing to it at my kids' party in a few weeks. They're having a Wiggles b-day party.) The remix and the puppets, yeah, that's a bit creepy.

The weirdest I can remember is Sonne by Rammstein The dwarves mine gold to feed Snow White's habit - so creepy and strange, but a very well done video (while I wouldn't classify it as obscene or graphic, it's definitely not for kids).

Lot's of videos by Dir en grey are disturbing so do not watch them. Don't watch- Obscure. Plus it has M WORDS IN IT! I HATE THOSE NASTY THINGS! Mazohyst of Decadence uncensored Ryoujoku no Ame, I'm not sure I want to KNOW what was going on in that video Saku is freaky, but the song is awesome, all of Dir en grey's songs are awesome. K R cube is a great video, violent though. Ain't Afraid to die is a beautiful video. Embryo has a car exploding so that's cool I'll has no blood at all, so I love that video. Agitated Scream of M*******s is kind of icky, but cool if you like the Wall. Glass Skin and Dozing Green are nice videos. Not icky at all. Well, actually Dozing Green is a bit disturbing, but it's a cool video.
Yes, anyone can find something to be disturbed about in a Dir en grey video.

I thought Rammstein's video Amerika was pretty cool as well. Clearly the band has a love/hate relationship with U.S. culture. Don't know if they realize they wouldn't exist without it. That could determine if their music is ignorantly ironic or interestingly self-introspective.

I'm pretty sure Rammstein realises that probably most of their fans (in sheer numbers) are from the United States, and American fans are largely why they're such a successful band.
I don't know if they're just big into biting the hand that feeds them, or are just criticizing their own heavily Americanized "culture."

Back when I was watching music videos, I always found Meatloaf videos to be pretty weird. Of course, that was like at least 10 years ago, so perhaps my standards of weird have changed.
