If an editor takes time to email you to let you know that the formatting on submission was wrong and to please fix and resubmit, is that a good sign? I think I made a mistake in thinking that I had to resubmit the way I had the first time because I emailed her to thank her for letting me know about the formatting issues(To be kind, you know to show respect) and she asked me where the manuscript was. I didn't know she wanted me to send it to her. The forst email was very formal and then the response to my thanks wasn't.

Well, no and yes. The good news is it's probably not a serious enough mess-up to really matter in the long run, meaning you won't be blacklisted for it. When asked to resubmit, your next e-mail should either be the resubmission (with thanks) or a thank you note with your intent to resubmit once you've addressed the formatting -- that is if you decide to resubmit. I would personally lean towards the former approach, as this would not waste anyone's time.
Generally speaking, do try to avoid wasting an editor's time though. Get your submission right per the guidelines on the first go and then you don't have to worry about things like this.
It should also be noted that many magazines use slush readers / submission handlers to deal with incoming manuscripts. There may or may not be a form letter used, typically formal, and perhaps the second e-mail was a polite heads-up that didn't require formality.

Well, then, reply to the e-mail politely saying that you had resubmitted... and in case your submission has been lost, send your manuscript once again in that reply.

As to your first question, about whether or not it's a good sign that an editor took the time to tell you about a formatting problem -- my guess is that it's not a sign at all. Some editors are simply nice enough to do this. Abyss and Apex did that for me once. The truth was, they couldn't read the first version so it's no sign at all except that they were nice enough to give me another chance.
